I’ve seen some previous threads about incompatibility of SOPB and Yoast SEO plugin.
This thread suggests that compatibility issues have been fixed:

But I’m still having issues, for example my homepage which has links to 2 internal pages, and 3 blog posts, shows as having no internal links.
Any ideas why this doesn’t work, or anything I can do to remedy?

We’re currently working on improving our Yoast compatibility. It’s a complex task with several considerable hurdles. Here is where we are: https://github.com/siteorigin/siteorigin-panels/issues/675. You can see the list of widgets with Yoast compatibility and those without. Other widgets like Theme Trust widgets won’t be including in parsing data to Yoast. It’s worth keeping in mind that Google’s crawl of your page and Yoast’s content analysis aren’t the same things. Put another way, certain widget data not being passed to Yoast for content analysis has no impact on that data being crawled and indexed by Google.
If you have links within a widget that’s on the list of widgets we’re currently accounting for, please, export the page and upload the file to WeTransfer.com. No email is required, just the link. We’ll then download the layout and take a further look. You can export a page layout from LayoutsImport/ExportDownload Layout.
(The SiteOrigin Slider widget and Theme Trusts’s post widget aren’t currently accounted for).
