I’ve been going through the HTML source and CSS classes to try and determine why this is happening, but so far have not been able to figure it out.
I made a [hopefully] minor change to the CSS (via a child theme) to get my site image to show up a little bit better:
header#masthead.masthead-logo-in-menu .logo > img { max-height: 130px !important; }
But that causes the submenu item as seen in the screen shot below at the Issue URL.
I *think* my issue would be fixed if I could get the menu items to float bottom aligned with the image, or even center of the image, but so far, I haven’t been able to make that do what I want it to.

Do you have a public URL where we can take a look at what’s going on? If you need to keep this URL private from other users, just select “Private Reply” on the bottom right of the comment box.
I’m sure once we’ve inspected this we’ll be able to locate the source of the problem.

Would it be possible for you to create a temporary admin account for us so we can log in and take a look? You can create the account with the following email address:

Just navigate to Users > Add New in your WordPress admin. Enter siteorigin for the username and [email protected] for the email address. Make sure you’ve selected Administrator for the role and enabled the “Send Password” field so we receive the details.
Once we’re finished taking a look, you can delete this account. We’ll let you know when to do that.

My ultimate goal was that I was trying to align the menu items in the center of the logo image, without success. But removing that does resolve the reported problem.

You can center the menu from Appearance > Customize > Theme Design > Menu.
