I’m curious if you can reproduce this. The non-retina logo appears first, and then, when I refresh the browser view, the retina logo appears for a moment, and then reduces in size, as if it is trying to create a responsive view.
I am running Safari v9.0 on a MacBook Pro 15-inch Retina running OS X 10.11 El Capitan beta

Interesting. I deactivated Jetpack, updated it and reactivated it, and now the logo on my site is displaying the Retina version without attempting to resize it.
FWIW, my versions are as follows: WordPress 4.2.3, Black Studio TinyMCE Widget 2.2.5, Jetpack by WordPress.com 3.6.1, Meta Slider 3.3.4.1, Meta Slider – Pro Addon Pack 2.6.5, Page Builder by SiteOrigin 2.1.4
