Reading all of the information on site origin page builder how shortcodes do not work in the editor, and the developer’s comment’s on the issue. I thought the idea behind site origin page builder was to make it easier to build a page not harder, and with WordPress use a lot of shortcodes you would think they would have a shortcode widget like elementor page builder which works. I would not buy the premium until that is corrected.

I’m not too sure what threads you’re referring too but shortcodes generally (significantly more often than not) do work. Can you please clarify what shortcode isn’t working for you?

Preface: Please note that I do not guarantee compatibility with any third party plugins. With that said, it is however more likely that a third party plugin is compatible than not.
Okay so here are my results for trying those two plugins:
CountDown FlipClock
Worked when added to SiteOrigin Page Builder. Experienced graphical issues with or without SiteOrigin Page Builder. I suspect the plugin needs work overall.
Uji Countdown
Worked without issue when added via shortcode.
Widget seems to have issues as date picker never worked for me. I would use the shortcode as a result of this.
I would recommend trying again with the Uji Countdown. If it doesn’t work correctly, I would recommend trying a plugin conflict test to see if something is preventing the shortcode from working correctly. Can you try disabling all non-SiteOrigin plugins (leave Uji Countdown active) and see if this fixes the issue? You’ll need to clear all your caches after disabling your plugins.
If it does fix the issue, then try re-enabling your plugins one by one until the issue comes back. This procedure will help diagnose which plugin is causing the issue.
Once we know that, we’ll be able to look at what might be causing the conflict and either solve the problem or help you find an alternative plugin.
If you aren’t using a SiteOrigin theme, then you can also try temporarily switching to one of the default WordPress themes to see if the issue is theme related.
If that doeesn’t help, do you have a public URL where we can take a look at page where you’ve added a Uji Countdown short?? If you need to keep this URL private from other users, just select “Private Reply” on the bottom right of the comment box.
Would you have a suggestion for a plugin like (leave Uji Countdown that that works with SiteOrigin.

Give WP Flipclock a try. It’s not very user-friendly but has the exact same style of countdown. Take the following example shortcode:
