May I use my premium purchase for subdomains of my site as well as the root?

Technically, they are separate wordpress installations. Do I risk a penalty by doing this?

Unfortunately the site license you have only allows for use on a single live site and unlimited development sites. We do offer a license which allows for unlimited live sites. The cost of this license is $50. As you have already made one purchase, if you made a second for the remainder of the fee we can upgrade your license to the unlimited one from here.
