Vantage theme messing with java script. Not displaying correctly.

Hello.

Could i please get some assistance in getting my java script to display correctly on the Vantage theme?
Is there anyway to do this?
The script is working/displaying fine on preview but when i integrate the script with vantage theme, it is displaying incorrectly
