While most themes use style.css, there are some that don’t. For example, Responsive and Weaver Xtreme both use a stylesheet located elsewhere.
The plugin should add a filter to the code that determines the stylesheet so a theme could add custom support for SiteOrigin CSS to point to the real style sheet.
A better way to save the custom css other than a copy/paste of the CSS box would be nice.
And, really your name undersells what the plugin does in the extreme. What you have done is add EASY customization to almost ANY theme as far as styling goes. Really quite a breakthrough plugin, and I should know as I am the designer of Weaver Xtreme.

The CSS generated by the editor is treated as a standalone stylesheet which, because of it’s placement in the Head Hierarchy will overrule any previously generated CSS negating the need to point to or make any changes to the them CSS. (the next update, due out after the weekend will make sure it is the last sylesheet added to the head).
Greg is working on an update at the moment which will auto-populate the inspector with the current settings for whichever element is selected as well as being able to make changes to any page rather than just to the home page.
A lot to look forward to with this plugin.
